Ok so here is the deal, I pulled the spindles off my truck and flipped the balljoints. After putting it back together when I apply the brakes now the pedal pulsates. Before I swaped the parts it drove fine (however the truck sat for a month), what could be causing this?

Does your truck have ABS? If not, i would say with the truck sitting a month, the rotors got a lil surface rust on them except where the pads were. Get the rotors turned or use fine sandpaper and sand rotors down. Did you have to pull spindles for another reason? Cuz you didnt have to to do the ball joint flip.

no abs on my truck. I took my drop spindles off and put the stock ones back on. I will try the rotors tomorrow.

check the wheel bearings, the main nut that locks the hub to the spindle, if they are loose, they will cause the pulsation.

either the rotors rusted over and there's a patch around where the brake pads were sitting or you got a glob of grease on the rotors and it's staying in a small area instead of smearing all over
